Save files don't seem to update?

So I never had this problem until now. I extract my file from ultra moon to my sd card and put the save file on the latest pkhex program. I use batch editor to edit all my pokemon in boxes and party to be level 1 but the problem is only 1 out of 4 are level 1 in my party. The other three are the same level I had them before I changed the level. The boxes are good as they are level 1. 

So I entered my sd card again and open the same file on the pkhex program. I went to my party tab and everything is correct and shows that they are level 1? so I tried again but they keep on showing up the levels they were before i changed them. any advise?

You likely didn't edit the party stat value (Stat_HP) so all the party mons still have their previous level shown but the experience corresponds to the level 1 amount.

You can either rerun or just put them in your boxes temporarily.
