The difference is only in the "how" it was obtained, assuming that it is made such that the result is literally no different than if thousands of egg hatchings and such had been done. In fact, I've heard more of the opposite. Plus there's the fact that Nintendo/GameFreak developers do NOT look at PIDs the same way this OCD community does.
