The only difference is that the Pokémon who are sent to the Dream World or are caught in the Dream World has unique Abilities that they normally don't have. Eg. Apparently, there's a very specific hidden hex value that has to be marked in order for mons with DW abilities to pass down their ability through breeding (under the correct circumstances). If you just use the ability mod, that value isn't present and the mons cannot pass their unique ability down.
