I guess you may have to talk to Cynthia's grandma again for them to activate, maybe it resets the event from that point.
I'm going to look into that now. i'll post again if i get it working.
Also, the Arceus code hasnt been working for me either. I'm wondering if the Azure Flute Mystery Gift Event has to be triggered again before you can rebattle.
EDIT: Still no luck, i've spoken to the grandma & defeated the elite four again, neither seemeed to trigger Dialga/Palkia.
I found the solution 10 days ago but I forgot to post it here, sorry.

Rebattle codes are quite easy to make with two RAM-dumps and a HEX editor.
One of these codes has a problem, it seemed to have deleted all evidence of my rival. This includes: no access to the battle frontier (Flint and the other guy are standing outside), E4 levels are reset, I can't get into the Gym Leader house (Survival area), he is not outside that house, and Crasher Wake is standing in the road on the way to Stark Mountain, but I can't talk to him at all.
I've used these rebattle codes:

Your version of the code works just fine. HOWEVER, all of your fixed codes cut off access to the Battle Frontier and the Trainer's Cafe. Any chance you can fix this please?You must press and keep pressing Select+Start while you enter Heatran's room.

I found another problem : with the code to rebattle Zapdos, Articuno and Moltres, if the 3 birds are already caught, Prof.Oak says "What's that ? You've caught ARTICUNO, ZAPDOS and MOLTRES ? Now that is incredible !" instead of "I've heard that there have been sightings of very rare Pokémon...", and the birds don't come back.
I did a little research with EmuCheat and I found 3 bytes indicating whether or not each bird is caught.
If you reset them to 0, the code works.
So here is my version of the code :

That must be because it is not unlocked in the save I was using to create the codes, and the values used for Dialga & Palkia are apparently used for these events too, I'm sorry.
The problem is located at this line :

The value at this address determines whether or not Dialga and Palkia are behind the rift.
If the value is even (i.e. the last bit is 0), then there are here.
Else, there aren't.

If only Action Replay could perform AND and XOR operations, it would be easier.
So is there a way to fix the battle frontier? Should I just use one of those new codes to fix it, or is my game permanently messed up?
Use one of these codes, that sould fix the problem.
I just used the fixed palkia one, didn't catch it, but made sure the pink thing was there, and went to the frontier, it's still blocked =/
When I use my old codes, only the Trainer Cafe gets blocked, the Battle Fontier is still open.
The fixed ones unlock the Trainer Cafe, I just tried.
For the Battle Frontier, it may be caused by another rebattle code.

OK, I found it, the problem is caused by the Rebattle Uxie and Azelf code.
After some research, I found that Azelf and Uxie events are located on the last 2 bits of the value.
So here's the fixed code, that sould fix your problem :

I have trouble getting the Heatran code to work. I tried pressing Start+Select, while entering the room, and releasing once entered. I also tried pressing it once, and then releasing, and entering.
Is there something I'm missing?
Edit: Nevermind, it was just finicky. After about 15 tries it ended up working, no idea why it didn't earlier.
